Update taipan defaults to behave with bad throughputs

Taipan request to have all spectra associated with a bad throughput calculation set to bad values is not necessarily a requirement for all end users, thus this is now an option set false by default except for Taipan where it is set to true by default. This provides maximum flexibility and prevents unnecessary regression failures with old data sets.
